| Definition. Gel electrophoresis is a technique that sorts DNA fragments (or proteins) by size, by pulling them through a gel with an electric field. | How it works. DNA is loaded into wells at one end of a slab of agarose gel — a molecular sieve full of tiny pores. Because DNA's phosphate backbone is negatively charged, switching on the current makes every fragment crawl toward the positive electrode. Small fragments thread through the pores easily and travel far; long fragments tangle and lag behind. After staining, each length shows up as a band; a "ladder" of known sizes run alongside lets you measure the unknowns. | Jak działa. Electrophoresis is how molecular results become visible: it verifies every cut, paste, and PCR in this unit, reads DNA fingerprints for courtrooms, and until recently underlay DNA sequencing itself. | Common mistake. Students reverse the size rule: the smallest fragments travel farthest (bands near the bottom are short, not long). And remember which way things move — DNA runs toward the plus pole, because it is negative; the gel does not "filter DNA by charge" (all DNA fragments have the same charge-to-mass character — size does the separating). | Częsty błąd. W polskich podręcznikach elektroforezę przedstawia się jako metodę rozdziału makrocząsteczek w polu elektrycznym, najczęściej na przykładzie DNA w żelu agarozowym. Kwasy nukleinowe, dzięki resztom fosforanowym, mają ładunek ujemny i wędrują ku anodzie; szybkość migracji maleje ze wzrostem długości fragmentu, więc po zakończeniu rozdziału fragmenty krótkie znajdują się najdalej od studzienek. Prążki uwidacznia się barwnikiem fluoryzującym w świetle UV (dawniej bromkiem etydyny), a wielkość fragmentów ocenia przez porównanie z markerem masowym. Elektroforeza występuje w podręcznikach zawsze w parze z PCR i enzymami restrykcyjnymi — jako etap analizy ich produktów.
Na maturze najczęstsze polecenia to: wskazać, który prążek odpowiada najkrótszemu fragmentowi; ustalić na podstawie schematu żelu, który mężczyzna jest ojcem dziecka lub który profil pasuje do śladu z miejsca przestępstwa; wyjaśnić, dlaczego DNA wędruje do elektrody dodatniej. Warto znać frazę „rozdział elektroforetyczny” — tak formułują to arkusze.

AP Biology deep dive¶
The physics of the sieve. Free DNA in solution has nearly constant charge-to-mass ratio (one phosphate per nucleotide), so an electric field alone cannot separate sizes — the gel matrix is what discriminates, retarding long molecules that must reptate (snake) through pores. Migration distance is roughly proportional to the negative log of fragment length, which is why gel photos are read against a log-scaled ladder. Agarose resolves ~100 bp–20 kb; polyacrylamide resolves single-base differences (the resolution Sanger sequencing needed); proteins require SDS first — the detergent coats them with uniform negative charge so size alone determines mobility (SDS-PAGE).
Reading digests like a puzzle. Restriction mapping is applied logic: a linear molecule with n cut sites yields n+1 fragments, a circular one yields n; comparing single and double digests places the sites. AP lab questions often hand you exactly this — predict band counts from a plasmid map, or infer the map from band patterns, including the classic trap that two same-length fragments co-migrate as one brighter band.
Genotyping applications. Sickle cell diagnosis is the canonical example: the HbS mutation destroys an MstII restriction site, so digested β-globin DNA gives different band patterns for AA, AS, and SS individuals — heterozygotes show both patterns, a codominant readout at the DNA level. The same logic (RFLP) built the first human genetic maps and the first DNA fingerprints before STR/PCR methods took over.
